なくなる is ない plus なる: "come to not be". With a noun, it's running out or disappearing: 時間がなくなりました, "we've run out of time"; 牛乳がなくなった, "the milk's gone".

With a verb's ない form (ない → なく + なる), it's stopping a habit or losing an ability: 最近テレビを見なくなりました, "I've stopped watching TV lately". It's the negative partner of ようになる.

With adjectives it works the same way: 痛くなくなった, "it doesn't hurt anymore".

Be aware that 亡くなる, written with a different kanji, is the polite way to say someone has died.
